Controversy with infant seat on strollers?

Hi,
I'm a first time mom, so am just learning these things. I get the feeling that there is some sort of controversy with having your infant in a carseat in the stroller ala travel systems. Why is this bad? Also, are infants not supposed to be in car seats in general for long periods of time or is this stroller specific?
If you wouldn't mind educating me or pointing me to the right links, that's be great.
