We have a 2 door 06 Civic and are in need of a Frontier or Regent. Can these be installed in this car properly? Also what covers are better than others? Right now we have a Decathelon installed with no problems.

I think they both fit that car fine. They are both fairly beastly to install (day and night different from the Decathlon, and may not fit in the center). The Frontier has the advantage of not having been discontinued already and making an excellent booster later. The Regent has the advantage of slightly taller top slots and maybe a lower price and better covers. Though the covers on all of them are fine, the meshy Frontier ones aren't quite as durable as their others.

The Sahara's the only non-mesh one. I just realized you said it's a 2 door, that could be a bit more cramped... it would definitely be a good idea to try it out before committing, like, go to BRU and see if the Frontier or even the Nautilus fits best back there (and then buy online of course).
